Permanent markers are the usual go to but paint should work, too. You want something that will write on any surface because stretched latex is a difficult surface. Water-based media will not work right.

I just use a permanent black marker pen which seems to work well. I also use it on inflatables. Acetone based paint seems OK. Water based probably won't adhere, but avoid anything oil based as it will pop the balloon.

Also, I would just add, do the drawing/art on the balloon, after it's been inflated. I know that might sound really obvious, but if you use paint, the latex won't be able to shrink properly, and as the paint dries, it'll go hard, which will result in the paint cracking off, or the balloon being unable to deflate back to its normal size.
